Frankly, I wouldn't bother with pdfs and instead make cbz or cbr files. You need CDisplay to view those, but all you'd need to do is pop all the images into a zip or rar file and change the file extension to cbz (zip) or cbr (rar).
e: But if you're set on pdfs, check this out (http://www.freewaregenius.com/2006/11/16/how-to-convert-cbz-cbr-files-to-pdf/). It's a tutorial to convert cbz into pdfs but if you already have all the files in one folder you can just skip steps 1 and 2. (Although if you could also make a cbz or cbr while you're at it, that would be great!)
Also, there are a few pdfs already floating around (http://www.nuklearforums.com/showthread.php?t=37903), so you may want to save yourself the work and stick to those that haven't been collected yet.

great thanks for that! it all worked great except with the epilogue. i must be doing something wrong because it will only save with a big white background and then i have to zoom in so much the comic becomes practically illegible. i don't spose anyone knows whats going wrong?

Don't think I know quite what you mean, but the epilogue is one file - maybe the program converts all images to the same height? In that case you'd need to split the epilogue up and copy/paste each page to its own file. Or maybe Matt has them saved as separate files and could supply them?

It's not a free program, but Adobe Acrobat Pro worked great for me.
