So having never played FFXI, I am now under the impression from my Dissidia experience that every character from it is a complete asshole.

No, they just happened to pick two of the worst ones to include.
Many of them, from my reading of FF Wiki, are only kind of assholes. That game's Gilgamesh also sounds like a roguishly likable asshole.

"Worst" as in "in the greatest degree." Prishe has a character literally dedicated to saying how amazing she is in probably the most blatant Mary-Suedom in a game still on the market today (among many, many other things, like her immortality, her treating it like a curse, etc.), while Shantotto takes a different route by speaking in nothing but rhyme just to show off her intellect and never actually allowing herself to be defeated, instead always revealing that it was a doll with an illusion thrown over it. Heck, even her Dissidia defeat pose is a doll.
Compared to most other characters in that game, they're easily the two most ridiculous, or at least two of the most ridiculous. They're both up there, though. I mean Shantotto has a slap-battle with one half of her split-in-twain parallel-dimension self on Megazord scale just for the hell of it, here.
There's basically no upper limit to how far either of those two will go, really.

Technically, it's stated, but never shown, that XI's Gilgamesh also can morph, so it's kind of debatable and no one really knows.

MMO devs are notoriously lazy when it comes to designing unique character models, and from what I've seen FFXI was no exception.
That said, this could be the rare example of a different Gilgamesh, especially when you factor in that there is a parallel universe version of him, as well, suggesting that he is native to that world.
On the other hand, Gilgamesh is a shapeshifter and it is apparently implied within the game that FFXI's Gilgamesh is more than he appears to be, so it's not outside the realm of possibility that it's still him. Slim chance, but not impossible.

Then again, he went into a four-armed state when he was "Alleyway Jack".

I just had an odd thought. You know how the Manikins were initially sealed away inside the Rift after being deemed as failures? What if they decide to use that the next time they decide to remake FFV. Like, the party finds a secret cell inside the Rift (It being the final dungeon), and end up releasing the Manikins. It could be a boss fight, too. With the party facing a copy of itself (Fallacious Wanderer, Fallacious Princess, Fallacious Pirate, Fallacious Girl).

So basically Xlink Kai is even more of an overly complicated piece of shit now and if your choices are either using it or selling a kidney (IT DOESN'T MATTER WHOSE) to buy a PS3 and use Ad Hoc Party to play this game online, you really need to go ahead and do the latter.
