I remember the show explaining this by now so either I'm wrong or you missed it. So, click this next spoiler only if you think you've gone past the point that you should know how it all works.

When Louis summoned Saito he became her familiar, right? Well since she's a special mage she gets a special familiar. The glowing on his hand is part of his whole Void Familiar thing, he's a master at using any weapon he picks up or even touches. Doesn't matter where or when the weapon is from. He knows how to pilot the fighter plane because it's also a weapon.
