DC and Marvel have too many omnipotent or near-omnipotent figures. The cosmic types pretty much knock Capcom and MK right out of this, and then Marvel tends to have more, bigger cosmics, so they likely take it.
Taking deities, demons, conceptual beings, and all the rest of that business out of the equation, neither MK nor Capcom really have the firepower to deal with people like Superman (except in the crossover games, which clearly make no sense), plus they lack the sheer advantage in numbers. Actually, I take that back; Capcom's upper-but-below-god tier probably could be effective here, but they're still lacking the numerical advantage, and really high end psychics. So again, it's Marvel vs DC. Without the cosmics though, I think DC has the stronger upper tier. Also their ridiculously powerful psychic isn't wheelchair-bound.

Batman has some kind of bat-anti-regeneration/adamantium device in his belt. It wouldn't be a problem.

About Marvel vs DC, isn't Superman weak to Magic or somesuch? If so, wouldn't Dr Strange or Scarlet Witch be able to take him out?

Superman's magic weakness, like everything else about him, varies wildly. He was only really super-weak to magic prior to the crisis. Nowadays while it fluctuates, it seems to be more or less that he's somewhat more vulnerable to it than he is to being punched in the face.
Honestly though, Superman may be the biggest symbol team DC has, but when you take away his script immunity, most of the other characters in his tier outclass him due to having most of his abilities, plus having powers that make x-ray vision and freezing breath look like a pretty raw deal by comparison. Take Martian Manhunter, who is like Superman if Superman also had the powers of Professor X, Vision, and Mystique.

DC's side : we have superman(aka Mr.dues ex machina) batman(badass incarnate) hawkman (who has something akin to a whole planet punching you) wonder woman(totally anti-sexiest) green lantern(in both chocolate and vanilla) and the flash(speeds his game) Martian Manhunter (lame name Cool powers!) Aquaman (with his almost new weakness WATER!...wait)
Marvel's side we have Mr.fantastic (Marvel's Dr.Phil) The thing (poor mans hulk) The invisible woman (stronger then the whole Four) human torch (because Fire=Awesome) Hulk (rich mans thing) Silver Surfer (holier then tho with the power to back it up) Spider-man (B-list*(*bad ass list)) Ghost rider (because Burning skeletons from hell= AWESOME) Iron man(insert iron man song lyrics here) Thor (Lightning god of ...lightning!) and Wolverine!("shink!" time!) Un-even because Sups is basically many marvel characters combined and with 2 weaknesses that are rare and found mostly outside of the solar system or magic! (which only Thor and Ghost rider have) i say That with Mr.Dues ex machina on their side Dc will run ramped only to be hurt slightly by the penate stare and maybe succumb to Hulk and Thor teaming up! then the FF would mostly fight flash hawkman and Martian manhunter. Flash would fall to Mr.fantastic's stretches or I.W. Invisible and unbreakable shields Hawk would knock out Thing in a few swings and martian would take out Johnny storm with a rearrangement of his atoms or something. Thor might electrocute Auqaman for he is useless anywhere but the sea and bat man would kick Iron mans ass with a EMP-bat-a-rang thing then kick ghost riders ass back to hell using his bat-anti-demon/angel-spray then wolverine and batman will get into a Bad ass fight that will be remembered for Generations as Blindingly awesome. Some how they will both end up at a bar having drinks like old friends and out of the fight. Hawk man meets the hulk and goes for a flight...without his wings and MM might take him out if he does the invisibility intangibility for a second then tangible for a second then back to intangible through Hulks brain. wonder woman and Invisible woman will get into a cat fight with invisable woman some how tieing wonder woman up (Thus powerless!) and be thrown of physiclly by MM. who proceeds to kick everyones' ass except Thor whom electrocutes him but with the flash gets free he beats up Thor Because he can run faster then lighting. spider man webs him up and takes on green lantern who cant catch spidy and ends up losing all his power trying to do so spider man wins! On the villains side though Joker wins (because he and deadpool teamed up!)
