They never said Illos was the only installation. There could have been several pockets of stasis centers spread around to continue the species. That's not that far of a stretch. But again, this is all speculation. They could even use the technology they used to bring Shepard back to life. He was pretty dead when they used it on him. The way it seemed, as long as they had a body they could bring it back to life. Really not that far of a stretch.

The idea that the second and third parts of a three-part story aren't allowed to change any part that came before them as part of the progression of the story is pretty hilarious and unrealistic. Come on, now.
"Oh my God! In ME1 We were told that Reapers are unknowable and completely unstoppable and then in ME2 we find out that they can be understood and maybe even stopped? WHAT THE FUCK IS THIS SHIT!? How dare you tell a story where things shift and change based on story progression and discovered knowledge! All things must remain the same!"

I think it was explained in the lore that everybody carries a translator with them? It's still considered polite and broadminded to actually learn the language, at least in the case of the humans.
So, it's not impossible that the alien-to-human translating suite would assign accents to certain voices to make it easier for humans to recognize aliens. Like... this one Quarian has a really guttural voice, so the program'd give him a Dutch or German accent. (not ze stereotypical akzents, of course...) You know what I'm saying? This is a stretch with the Prothean, as there probably wouldn't be a translation database for his language, but one assumes he learned English by studying humans... and his prime subject was an african-american human. And while studying humanity he got interested by Japanese culture. Gods know this happens amongst humans as well, so...
